Annotations should stay on screen unless you select Undo or the trash icon*.
However, due to a known bug, if you change your iPad’s orientation while annotating (for example, picking it up or rotating it), annotations may disappear.
How to Fix
Set your iPad to landscape (recommended for presenting) and turn on Rotation Lock.
While in landscape orientation, swipe down from the top-right corner to open Control Center.
Tap Rotation Lock (the lock with a circular arrow) to turn it on.
Your iPad will stay in that orientation, and annotations should remain visible until you choose to delete them.
*On 3D slides, annotations disappear when you change the camera angle
